I have two 64Gb iPod Touches, a Gen4 running iOS 6.1.6, and a Gen5 running iOS 8.1.2. After uninstalling all Apple iTunes related software, and installing iTunes 11.3.1, both synced correctly at what for me would be a normal speed. Though the Gen4 did sync faster than the Gen5, but MM identified the Gen5 as an iPhone not an iPod. Not sure if that impacted anything. I also made some playlist changes and resynced both, with no issues. So once again the problem seems to have gone away, just need to make sure that iTunes does not upgrade to the current version until MM has implemented a permanent fix.

OK, I was mistaken. The Gen4 iPod is syncing fine, but the Gen5 will not sync playlists. All music is synced and there are no slow downs during syncing.

Well my problem re-appeared the next day. I am running MM 4.1.4.1719 (Gold), iTunes 12.0.1.71, and trying to sync an iPod Touch (4th Gen) 64Gb. The sync is about 29Gb of files, and never completes, and the one time it did I found that some files were not playable on the iPod. I uninstalled iTunes, installed just the drivers with no joy. I then uninstalled again, and downloaded the older version of iTunes, which does not seem to have made much of a difference. Right now it is taking between 35-45 seconds per track, which means it should complete the sync in two days.

Update: Just realized that when I downloaded and installed the older version of iTunes, it in fact downloaded and installed the current 12.0.1.71 version. So I followed the instructions to uninstall and then tried with just the CopyTrans drivers. Sync started out quick, but seemed to slow down after about 45-50 tracks. Will let it run all night and see what happens. So after 10 hours it was averaging 45 seconds per track. Back to the drawing boards.....

Update 2: Uninstalled all Apple software, and installed iTunes 11.3.1. So far so good, will see how it does after the initial sync. Trying it with a Gen5 iPod Touch right now, will try the Gen4 Touch next.

I uninstalled iTunes, and installed the CopyTrans Drivers and the iPod is connecting and syncing normally to MM again. Was not using iTunes anyway after what it did to my music library. Though this setup means I have no option to buy music on iTunes unless I use a different computer, which is doable.

I am using MM 4.1.5.1719. It is an iPod Touch (Prev Gen) running iOS 6.1.6. And yes, iTunes can see the iPod when it is connected. It was working fine, just went to resynch and first it was painfully slow, then would not even show the iPod was connected. I did check it was still checked in Tools > Options > Portable Device Sync.

Which model iPod (and what version of iOS if running it) and MediaMonkey version (actual version number)? Does iTunes on the same PC still recognize it and have you made sure it isn't disabled in MediaMonkey under Tools > Options > Portable Device Sync?

I brought the iPod in from my truck to update it, and it has been synced with MediaMonkey before. At first it would show up in MM but would sync painfully slow, about 1 track every 10 minutes. I tried restarting MM, then rebooted the computer, neither of which had an impact. So I then did a restore on the iPod Touch, and now I cannot even get the iPod to show up in MM. It does show up in iTunes, and yes all syncing in iTunes is disabled.

Both my MM and iTunes are at the current software levels.
