Okay, after many syncs I now seem to have some consistent behaviour. As the flac track from the post above had synced correctly previously I wanted to try and work out why it wasn't working now. Before each sync I would do a blank sync (i.e. deselect the playlist and let MM delete the tracks from the phone) and I had set the sync options to convert all tracks above 128kbps to 128kbps mp3.
I created a new playlist with only that particular flac track and synced to the S3 and it remained "hidden" to the music player. I then converted it to 128kbps mp3 on the PC and added this to the playlist (with a slightly different name) along with the original flac track. After syncing the pre-converted mp3 track was available but the original flac track converted in the sync process was hidden. To check if there was a problem with the flac track I added another from the same album and synced. Now the original flac track and the pre-converted mp3 were showing up on the phone but the latest flac track added to the playlist was hidden. I added another flac track to the playlist and sure enough the last track added would be hidden but all the other tracks were available.
Wondering if it was just flac tracks that had this problem, I added a 320kbps mp3 track to the playlist and synced again. Now all of the flac tracks and the pre-converted mp3 track were showing but the converted 320kbps mp3 track was hidden. Now I thought it may just be the last track in the playlist that remains hidden so I added a 128kbps mp3 track to the playlist and synced again. Both the original 128kbps mp3 tracks and all the flac tracks were available but the converted 320kbps mp3 track was still hidden.
It appears that MM copies tracks that don't need converting to the phone straight away and then converts tracks as necessary. It seems that the last converted track somehow gets hidden. I can't be quite sure but I would assume that this may be an issue with MM, but that may be somewhat uncharitable.
