This is another topic that's new to me in v4. Never used to concern myself with it in v3 and for a while I want to keep it that way in v4 until I get a better grip on the basics. But I can't avoid it as I have a couple of issues that are intruding.
1. I don't understand why my aging HTC Touch Pro 2 (Windows Mobile OS) is appearing only intermittently in the Media Tree. One minute it's there, the next it's not. The other two devices I have plugged into this XP PC are both USB memory sticks (empty at present) and they are permanently displayed in the tree.
I keep my smartphone connected most of the time so that I can keep files synced to it with ActiveSync, and for charging. The connection does occasionally get broken (e.g. if I brush its cable) but that always shows immediately on the PC and I correct it. Right now it's connected OK, but MM's tree doesn't show it.

2. This one is the serious problem. I raised the other one first because, ironically, the solution to this one seems to be to prevent MM from communicating with the TP2!
Yesterday, during periods when the TP2 was in the tree, MM's use of my PC's RAM grew rapidly. Eventually it reached over 2 GB, and raised total PC memory usage (reported via either Task Manager or a tray tool I use) to close to its max, freezing apps. With XP Pro's limit about 3.5 GB, I can't let that happen too often. Was this because MM was scanning my TP2, including its 16 GB storage card? How can I get MM to ignore it please?

Edit: Adding this about 15 mins later. Tracks have started to appear under Storage card, about 100 from several thousand. Memory used by MM now 1.1 GB. How do I stop scanning, and configure so that the TP2 and its storage card never get scanned again please? (I don't see why they were scanned anyway, as they are not included in Add/Rescan settings?

I removed the checkmarks from these two entries, but after restarting MM they are still in the tree.

You can disable devices from showing or from being scanned in the Device Profile under Tools > Options > Portable Device Sync. Disable listed devices to prevent them from being shown, configure them to disable scanning.
Your device may have a poor connection to the PC causing it to disappear/re-appear.
