just select the drives you want him to scan when you use the link for add/ rescan on the file drop down menu.
all you do then is make sure the info is correct on the songs by reading it in the listview area or in the properties for the song. fix anything that is wrong,
then use the sync, link on the advanced tag manager for sync'ing all database info to the songs.
then you use the auto organizer you find on the tools drop down menu and set up your local url/pathway/mask.
to the songs that you want.
just scanning the drives for song formats you want will give mediamonkey the data for where it is at.
so it is rather simple to use multiple drives.
depending on size of drives if you only have songs on them you can set up what you want.
i use the first letter of the artist name and divide all the ones i have up on different drives by number of drives in to total of 36. the 26 letters and 10 numbers then i take that total of number and letter combo and put the split on different drives.
like
1 to j on the first drive.
h to l on the second drive.
m to z on the third drive.
or something like that.

as i leave about half to a quarter of each drive empty for room to add more songs that meet the requirement to that drive.
