Have you got MM set to save album art both into the tag and as a link to an image file (in MM3, check Tools, Options, Tags & Playlists)?

Try ticking the check box just under the "S" of "Select which tracks to update" (and also make sure that "Cover" is ticked).

The track properties that MM is displaying will be those from the id3 tags in the mp3 files (and this also explains the truncated fields if MM is reading v1 tags). I'm not aware of a way to get MM to import taking track properties from filenames only (but it wouldn't suprise me if there was...). Noh...

I've just been trying the same thing and got the same worrying dialogue. I suspect it's because I set the destination directory as being on the same drive as where my main flac/mp3 files are. My guess is that the sync routine scans that whole destination drive and offers to let you delete any music ...
