Under Tools -> Options -> OS Integration is FLAC checked? My MM 4.1.3.1708 doesn't see any FLAC files, and won't scan them to the library. Do I need to add a FLAC plugin or something? You can use auto-organize (under tools) to organise tracks. And it's not correct that iTunes will "of course" download only to its own folder. You specify where it will download in Edit - Preferences - Advanced.

Right click on Music in the tree and choose Options (which I believe is actually the only choice anyway), then Edit Collection. Then click away at the various possibilities for Tree Nodes.

What kind of files are you syncing? MP3, ALAC, FLAC, WAV? iPod Classic will not play all of these, but MM may not convert unless you specifically tell it to. Has there been any progress with this?
