When I scan for new media files, it includes all sub folders. I do not want all the sub folders. Only the root files.

That's not possible. MediaMonkey always scans sub-folders of a selected folder.
You can make the sub-folders hidden in File Explorer and they'll be ignored or Drag & Drop selected files onto the Music node in the Media Tree to only add those selected files to the MediaMonkey Library.

Subfolders for synchronization with devices also offer the selection.
Please do the same when scanning media files.
