I'm not sure why, buy updating tags and/or the autoupdate tags in the settings are not working on the files themselves. The settings are only in the library.
Can you please assist?

This generally means the files are read-only. This can happen when MediaMonkey doesn't have rights from Windows to modify the files, the files are on a network share that's read-only or you're trying to edit files on a DLNA Media Server.
Also make sure you didn't disable Update tags when editing properties.
Note that WAV has poor tagging support, but some tags should be saved.

Interesting. The files are on a local drive that I have write access to.
The files are aac.
Indeed, the drive I was trying to access through is network share to a folder on a local drive. But when going directly to the local folder, I get the same results.

aac files don't support tags, thus nothing can be saved to them.

What would be best method for conversion? I have AAC files with sample rate of 44,100 and bit rate of not more than 32 kBit/s. The files are audio books with some music in the background. Any thoughts on best format to convert it to?

You could try the M4B format and see if that works for you.
