Syncing Questions

Latest versions of MMA and MMW. MMW on a Win8 laptop.
I had issues with wifi sync and deleted and re-installed both the app and music files. This is to a Galaxy S4 and files are on the external card. I let MMA setup file folders on the card and find that there is one music folder that is a sub-folder in ventis media which has some of the files. There is a Music folder that I guess MMA created at the first line of the directory which also has a portion of files. I don't know whether they overlap or not.
I first synced the S4 connected by USB and found all files did not sync. I have since synced multiple times both via wifi and usb and did not get all files. One new album with 24 tracks only synced the first 7 until this evening. At that point I had two albums with the same name on MMA one with the first 7 and the other with all 24.
So, why do I have two separate music folders with portions of the entire library and why the problems syncing. I would really like for this to work but I really didn't want to make syncing a 60 gb music library my lifes work.
