I've been downloading all the MMA updates via the Google Store.

There is a new update out, but MMA is not back up on the google store yet

Will side loading install the update as it did via the google store or do I need to do anything special?

It will accomplish the same thing.
First download to your phone
Be sure you have security set to allow *unknown* resources (if not you just get a message when you try to install)
Then simply run the apk file.
