If you want to completely nuke your library and start over, you can manually delete the database if the "Clear Database..." option isn't working.
The database is here in XP: -
C:\Documents and Settings\<USERNAME>\Application Data\MediaMonkey\MM.DB
And here in Vista/Windows 7: -
C:\Users\<USERNAME>\AppData\Roaming\MediaMonkey\MM.DB
With MM closed, if you either delete the MM.DB file or move it to another folder (doing that means you can restore it if you change your mind), then restart MM, your library will be completely cleared and you can start over.
Oh yeah - The above locations apply to MediaMonkey 4. If you're using an earlier version, here's an article that shows you where to find the database on your PC: -
