Just a bump with a little new info.
My test file that I've been using is in FLAC format. If I transfer that file without transcoding in wifi or USB, it is successful. If I apply transcoding to either mp3 or ogg (the only 2 I tried), the resulting file is clipped at the end. A USB sync including transcoding to mp3 works correctly and results in a 13.21MB file. Using exactly the same settings and a wifi sync clips the file and, although MMA still reports the file is full length, it results in a file that is 9.93MB. I cannot verify that the file size is always exact, but I can say that the file is always truncated in exactly the same location with the same mp3 transcode settings. I don't believe this has anything to do with connectivity or transfer rate as there are no messages to indicate that and the clip is always in exactly the same location.
