You could try something like MP3Tag. I'm not sure if it'd work with multiple folders, but I've done it on an album by album basis before.

Occasionally if I switch from KODI to MediaMonkey too quickly, MM will play as you have noticed. I suspect that it has to do with both using the same Output Plugins. Usually simply stopping and pressing play again on MM (making sure the other app is closed) will play again as normal.

I've spent a fair amount of time building MM4 up to (almost) how I want it and don't particularly want to go down that rabbit hole again.
