I just did Add/Rescan tracks to the library and it picked up about 100 tracks that were nolonger available (weird seeing as I've not moved anything), once I instructed to remove them, the issues with the location browsing disappeared (it all looks as it should do now as per the directory structures).

When browsing through my library by location, some folders have the wrong things listed in them. I've included an EXAMPLE HERE where I've browsed to "D:\Music\Roxette\" and it's got entries from a soundtrack which is in "D:\Music\Soundtracks\The Orange Box\". Nope, didn't work.

MM has just started deleting everything again.

To summarise, I sync'd my ipod (no changes to music library had been made since last sync) to copy new podcasts across to my ipod and it deleted everything on my ipod without warning.

You haven't left the old winamp audioscrobbler general plugin running as well have you? It could be that they're both submitting, resulting in 2 entries for each played song.

I've got it set to manage my music manually, and podcasts/videos are set to sync automatically. This has been happening ever since iTunes updated a couple of days back.
