If auto-sync empties the existing main directory, it fails to delete it from the device (ZEN here). e.g.
1 Set main directory to Music\MM, and Sync Selected some files.
2 On the Device node, see Music\MM
3 Change main directory to Music\MM2 and Sync Selected some files.
4 On the Device node, see Music\MM2 and (empty) Music\MM.
It might be that non-main directories suffer likewise - I haven't tested that. [EDIT:] Nyn confirms they do - http://www.mediamonkey.com/forum/viewto ... 945#144945
PS I have:
Delete Tracks that aren't on the Auto-Sync list from the device
Exclude Folders: [empty]
Confirm deletion (recommended)

Yes, I have mine setup to go \Music\Genre\, if I do not have any more tracks from the genre on the Zen, MM is not deleting the directory.
