This happened when I decided to try syncing my IPod - I imagine it might affect all devices though.
If you play a track directly from the device, so that there are tracks from the device listed in the Now Playing pane, then stop the track, (then go to bed for a few hours and forget you have done that), then try an eject the device using Media Monkey, you get the error message saying you can’t eject the device because it is still in use.
Before ejecting, it should check the Now Playing pane, and remove any tracks from the Now Playing list that are on the device you are trying to eject.

Tried with USBMass and
1) added tracks from device to Now Playing
2) Started Playback of one track on Device
3) Stopped Playback
4) Right click > Safely Remove Device
5) MediaMonkey froze for a while but successfully removed the device.

Is it possible that you 'Paused' the track rather than Stopping it?
That could account for the message. That said, the message is kind of misleading: "The device '<device name>' cannot be stopped now. It appears to be in use by another application."
