Because I had converted part of my music collection to M4A for my Nintendo DSi (but I have the original MP3 for my computer ) and I want to level the volume only for the console, is there a way to level volume of M4A files without converting again the MP3 files which takes long time?

Yes just use Tools > Level track volume

So far, I've found it doesn't work with .wav and .ape files

We need to look under the section for "Leveling Track Volume", as that's the subject of this topic.
You'll see in the first bullet point that it specifically states it will only work for mp3 files.
The confusion for me came in the beginning of the article, where it said:
This is referring to volume leveling that is done while ripping a CD or during track conversion. That is a separate process from simply volume leveling an mp3 file (based on mp3gain).Leveling the track volume of the source file so that it plays back at level volume on any player. This permanently modifies the file and can be accomplished losslessly (for MP3 files only) or lossily (for all files).
So to summarize, no, there's nothing that could be done. The best solution for the original poster would be to enable the checkbox "level volume when synchronizing audio" in his device settings.
