Select all of the tracks you want numbered, the go to Tools/Scripts/Auto-increment Track #s. That will ask you what to start numbering at, then set the track numbers "correctly".

Are you using MM2 or MM3? I had started down that path in MM2 because it didn't support the Disc # field and none of my multi-discs would sort correctly -- I would get all of my track #1s first, then track #2s, etc, etc. In MM3 the Disc # field works, so I have that set, then for each disc I start numbering with 1.

I have file names in a format like:

D1T01 -- Song Name
D1T02 -- Another Song
D2T01 -- First Song on Second CD
D2T02 -- Another Song Name on CD 2

When I read these into MM it does not get the track number right. But they are sorted in the proper order. Is there a way to select all the files and tell MM to assign track numbers consecutivly.

The result in MM would be:
TRACK -- TITLE
1 -- Song Name
2 -- Another Song
3 -- First Song on Second CD
4 -- Another Song Name on CD 2
