Settings are saved on proper close of MediaMonkey. This means that if MediaMonkey hangs, the settings are lost. Try opening MediaMonkey, change some settings and use File > Exit to close MediaMonkey. Run MediaMonkey again and see if settings are remembered.

A long-time user of MediaMonkey here and I'm experiencing a problem.

First, MediaMonkey will occasionally hang; for this I'm running the debug mode and will eventually figure it out.

Second, and more importantly, MediaMonkey isn't saving its last state; that is, it doesn't save what was last playing or the opened tabs. Every time I re-launch I get a state from some time ago with that session's currently playing and a single tab.

As I said, I'm running the latest debug mode, installed as portable. Is the session state stored in the database or ini files? I need a starting place to start figuring this thing out.
