Yeah, Its really weird because I played an album twice and the song that didn't scrobble scrobbled and a song that previously scrobbled didn't scrobble.

Go to Tools -> Options -> Last.fm Service and Check Credentials and submission rules (make sure that Music is not excluded)

Does it show as Now Playing on last.fm when you're playing the file?

I was wondering if anyone else had this problem with the Last fm integration where even though the song has finished playing it "skips" the scrobble and moves on to the next song?
