Having done a "clean" install of MMA to 1.0.4.162 and upgraded MMW to 4.1.0.1656, this problem has now disappeared.

I had MMW 4.1.0.1646 set up to Sync All playlists in Portable Device Sync/Configure/Auto-Sync (->Device) which was working OK, then I changed it to only sync a subset of playlists; unfortunately after the next sync, I got duplicate playlists of all the old ones and also the new ones selected. This is still true following a reboot of the phone. Phone is a HTC One running Android 4.1.2. MMA log ID: XI2B341Q0H
