iPad mini thought to be iPad Air

How do you mean it? Did you plugged in both these devices 'iPad Mini 2' and 'iPad Air' to the computer at once?
Note that Mediamonkey can unfortunatelly handle only one connected iPad at once, may be this is the issue?

Or do you mean that wrong 'iPad Mini 2' device profile was used for 'iPad Air'?
If yes, could you export both the profiles as MMDC files and attach?
It can be done via <device> -> Options -> Device profile -> [Export device options...])
