the stops sounds like it is memory being used. now in xp there is an application from microsoft that is to clean unused icons from the desktop. it is to check every so often if that checks it might be taking the free ram to make the fast check? there are a few tweaking programs that offer a option to turn that off, but i think you can turn that off with micorsofts tweakui program.? or even an option in windows settings some place?
still that might not take that much ram? but i've noticed some lag time in getting songs from one drive to the other on the interal hd's if that is also being done over usb or firewire hd's that could be the cause of the stopping?
also just might be a priority thing.
start mediamonkey then try using the task manager for windows and on the process tab find the mediamonkey.exe in the list then right click on that to get the context menu on it you will see set priority.
left click that then on the next menu click on real time.
then close the manager. now monkey is running in real time but only this one session you will have to do that every time for a couple days to see if the stopping is fixed?
if it is then you can go get priority static control from majorgeeks.com site, set that up and it will always keep the programs running in what you set them. in order to use that program you have to left click the tray icon to get the setting panel.

so there is some things to try let us know if any of them work.
