I'm not sure to understand, so I'm not sure you will be satisfied with my answer

I use the virtual CD to have easy access to my audio CDs. What I do is insert the audio CD once, add it to the library, and send all tracks to the virtual CD (music is converted to MP3 during this operation).
To synchronize with my iPod, I have checked the audio CDs in the synchronization list, and now (as of beta 3) MM is copying the MP3 from the virtual CD to the iPod, if the audio CD has already been put to the virtual CD.
To answer your specific questions:
(1) If you consider audio CDs as containing lossless files, yes I synchronize them, but not often, just once (since a CD content never changes!). But I guess we're not thinking of the same thing.
(2) Yes, if I update the tags, the whole file gets re-written to the iPod. Actually that's the only way to force the file to be updated if you change a track property, like, say, its album art.
