You'll probably have to do what I had to do, if it's the same problem I was having. I basically wrote down the name of the file every time the error message came up and clicked the ignore button. After it finished, I went back and replaced all those particular files with a back up copy I had.
Hopefully, you have a back up of your music library some where, or you can grab them off your iPod if they're still there. Basically, the files where all corrupt and I'm not sure what caused these files to get corrupt.
After I replaced all the corrupt files v3.2 has been working well for me. My suspicion is that there is a bug somewhere when updating to v3.2 where something can happen with the MM database update that causes files to get hosed. Either that or it's just coincidental that a bunch of my files became corrupt the 1st time I tried to sync to my iPod after updating to v3.2.
I've learned a long time ago.....back up...and back up often. You can never have too many back up copies.
