My iPod hasn't got enough space to house all my tracks, so I use the configure device option in MM3 to select which tracks to sync. This works.
I tried to do the same thing in MM4 4.0.0.1439. The menu organization is different, so here is what I used:
iPod -> Auto-Sync list (tab) -> available tracks -> Location
Here I selected the folders that I would like to sync, and applied the changes. I configured it to the identical settings as in MM3, so I know this should work. However, MM4 ignores my selection and keeps telling me that there is insufficient space to synchronize.
Since I was not able to see the "actual" delta list that MM4 wants to sync, I let MM proceed anyway. That's when I noticed that MM4 was copying tracks from the directories that I had unchecked in the above step.
Of course the iPod ran out of space.

I haven't observed such an issue. Could you post some screenshots of your Auto-Sync list or even better catch a video demonstrating the issue?

I found what was causing the problem. I had "Accessible Tracks" selected in the playlists. This superseded my "Available Tracks" Selection, which caused MM to try and sync my whole track list.
By the way, when I hover over the "Auto-Sync List" / "Collections", the tooltip displays the number of tracks selected. I like this feature.
I have some questions about this:
1. When I hover over the "Music" collection, the tooltip shows 1618 files selected, even though I have none selected. Why?
2. The "Music" collection has 2 items in it (Artist, Genre). Why only two? Can this be changed? How?
3. Can the Collections list be changed? How?

Re: 1) If there is nothing selected under the Music collection than the hovering should show "Nothing selected".
Try to ZIP and post me your MM.DB file located in the AppData/Roaming/MediaMonkey folder, I can tell you then why is this happening.

a) Tools->Options->Media Tree => double click the appropriate collection
b) File->Manage Collections => double click the appropriate collection
c) Right-click the collection in the Media Tree and select Options->Edit Collection
In all three cases you can set which nodes should be visible for the given collection in the [Tree Nodes] tab.

I figured it out.
The iPod does not have an option to change the collection. However, when I added a "location" node to my library collection, it was also added to the iPod music node and now I can see where all the selected files came from.
This is confusing. It would have been a lot easier if I had the same option to edit the collection in the iPod as in the Library.
