MMA Library incomplete

I recently updated both MMA and MMW to latest. I have around 23,000 songs, all of which have been converted to M4A by Winamp. I believe around 18,000 was transcoded at once and the rest over the past year or so. Now all the files are on my Samsung Galaxy S2, using a 64GB external SD card. The library on the card is an exact copy of the library on the server.

So I was about to sync MMA with MMW over Wifi when I realised I hadn't let MMA scan my external SD card properly. Maybe this was why I had trouble syncing last week. So I left it scanning, kept checking back every hour or so. After a few hours, it had finally done but oddly, it only found a fraction of my media. Most of the music it had found was all the stuff I can copied to it in the last month or so. No matter how much I try to get it to scan, it doesn't find any other music.

Anyone know what's up?
