I now have an example of the problem occurring without any sync errors. I first purchased tracks 1 and 4 of an album, and then sync'd them. I later purchased tracks 2,3, and 5-9 of that same album, and then sync'd them.
Now in MMA build 352, in the main album track list, the 9 tracks show up in the right order. If I start playing a track (currently the 1st track) and press the menu button in the lower left corner, it displays what I call the secondary track list, and this one is in download order rather than track order. So it shows tracks 1 and 2 being the first 2 tracks sync'd, and then tracks 3-9 as the remaining tracks that were later sync'd. It appears that the tracks are not being sorted in track order when displaying this secondary track list.

I want to make sure that we're understanding each other. Are you saying that from the home screen, you:
1 Click Albums
2 Click Album X
3 Click Track 1 on Album X (please confirm that you do _not_ click the 'Play random' button that appears at the top--to the left of the Search button)
--> Track 1 starts playing in the Now Playing Album Art view (i.e. the Album Art appears in large with player control beneath it)
4 Click the 'Now Playing list' button in the lower left corner
--> A list of Tracks in the Now Playing queue appears, but the order of the tracks doesn't match the order of the tracks seen at step 3.
I'm asking because my suspicion is that one of the following might be happening:
a) at step 3, you're clicking 'Play random' which randomizes the tracks
b) at step 4, if you're playing an album that e.g. contains only the last 5 tracks of ten (Tracks 6-10), it's confusing that the Now Playing queue shows tracks 1-5 playing (but that's intentional--because the Now Playing queue is indicating the sequence number of the track in the queue rather than the Track number in the album).

That's almost exactly right. Except that I start from Genres; then click on Artist; then Album X. The rest is as you describe. And then the Now Playing list is displayed in downloaded, rather than track-sorted, order.
Now I tried it your way, starting from Album, and the Now Playing list is correct. Similarly, if I start from Artist, it is also correct. But not if I start from Genres. Interesting...
