I had to rebuild my profile because the old one had expired. I deleted the MediaMonkey folder but did not the existing Music folder on the Tab. I re-entered all the sync data on the MMW side when the new profile was established. (Not 100%, I took the opportunity to remove a few from the list.)
I'm set up so that source FLACs are converted to MP3, source MP3s are copied. When I hit Sync, all the MP3s were recognized and were not copied over, but the FLACs were all re-converted. I think MediaMonkey should be able to recognize that those converted MP3s are the right files.
In addition, the original MP3s that were not copied did not get the Sync Status (on MMW) updated to "Synced to, New Profile." Not sure if that's a failure of MMW, MMA, or the sync protocol. This is related to the failure to remove the Synced To status when a sync removes a track.

I'd presume that with the removal of the profile MMW has no way of knowing if the converted files on the device is the same as the unconverted file in MMW and/or that the new converted file would be the same as the existing converted file (as conversion rules may have changed). Whereas with the MP3 (no conversion) files a one-on-one comparison is possible.
I'd presume that without removal of profile that MMW shouldn't reconvert existing files (and I kinda presume it would if conversion rules are changed).
