1 - I have one folder with only one file.
2 - I delete the file.
3 - Automatically MM deletes the folder that contained the deleted file.

That is intended behaviour as far as I am aware.
There is a checkbox for deleting empty folders in Option -> Library -> Auto-organize. Maybe disabling it helps.
However this line is greyed out when "Automatically organize files" right above it is unchecked so I am not sure if it also applies when deleting files. Maybe someone else can clarify.

And it's not the "intended behaviour" for me, given that I usually replace old files on low quality for new files in higher quality and previously delete the old files to avoid file names conflicts and I want the folder remains in this place for new files.
And just in case you answer me there is an option in library that says "Eliminar elementos no disponibles (in spanish)" (I don't know what the option shows in english), this option is also unchecked.
..I've been using MM for more than 15 years, I know the progaram was rock solid until MM5.
I'm thinking in rollback to MM4 that works perfectly.

There is no setting for this. However, if you Rip a CD or use Organize Files, MediaMonkey will create the folder(s) again. If this for a single folder (and not many different folders) you can add a dummy file (like a blank txt or another empty folder) to prevent deletion as quick work-around.
