Ok, I'm weird, but after at least 5 alpha install rebuilds, this issue still persists, so tired of it and speaking up.
My use case is pretty simple.
I have my music on a windows share, let's call it z:\
On z:\ I have separate folders, one for my normalized mp3, one for my normalized flac, and one for my flac that can't be normalized for some reason, thank you latest version of mp4gain.
I prefer to segment my MM collections same way. I simply use file extensions to do it.
I create one collection "MP3 collection" and one "Original Media" collection. MP3 collection by ".mp3" and "Original Media" collection by "*.flac"
I'm not going to say never fails, but usually fails. If I click on "Album" view in either collection, where that album is in both collections, the "Album" view shows me a union of mp3 and flac.
Not sure about anyone else, but this to me is very annoying.

From my understanding if the album name and the album artist is the same then it will group them as the same album no matter what the the extension.
I would use the location tab or rename the album for one set of files eg. Revolver mp3

I can confirm what AlanH is telling about. Got this effect too, when an orchestra did the same symphony with different conductors through the years. Or viceversa, if the conductor is the 'album artist' and did the same musical piece with the same or different orchestras.
Question @johnnysocco. did this effect occur when you search under the node 'entire library' or even when you do the searching under the special nodes (your collections 'original media' & 'mp3 collction') you have created by your own? That would be quite odd.

Here's what I observered. mp3 collection lost the "collect by extension mp3" when quitting the session. Restarting MM, one collection is just all songs, one is all flac. In that case, albums in each collection show both types of files. It gets worse. When I go and fix the MP3 collection, it appears to fix albums in the mp3 collection to show just mp3. The albums clicked in flac collection also show the mp3 files, but not the flac files.
I don't seem to have privilege to add attachments.

I think that it is a quirk of this forum which affects everybody.
What I do is save the image to a location that you can share from (eg. Dropbox), and then post a link to that image.
Want a dark skin for MM5? This is the one that works best for me .. elegant, compact & clear.

I attempted to replicate this problem by -
1.Creating two Collections one for flac the other for MP3.
2.Created two windows folders
3. Saved an mp3 version & a flac version of the same album to the respective folders
4. Added two new locations to File -> Add/rescan
5. Ran Add/rescan for these locations
Both the flac version & mp3 version were associated with the correct Collection
In the Entire Collection node the the Flac & mp3 files were blended. This is to be expected because the files have the same Album Name.
